چکیده

Differential display of mRNA is a simple, sensitive and powerful method to identify differentially expressed gene fragments. The main drawback of differential display is the lack of reproducibility and the inability to read and compare complex gels. This issue results from employing unoptimized primer combinations and non-specific amplification, most likely due to unavoidable low annealing temperatures. In order to display most of the expressed transcripts (80-120 bands/lane), 26 different 5' primers were used in conjunction with nine different 3' poly (dT) primers. These primer combinations, used with the optimized annealing temperature for each set of primers, produced highly reproducible bands. BSA has a direct effect on the number of bands resolved. Variations in ramping time (9-40 s) had little or no effect on the resolution and reproducibility of differential display.

Systematic analysis of intrinsic factors affecting differential display.

Differential display (DD) is a widely used method for identifying differentially expressed genes. To improve further the efficiency and reproducibility of the method, this report systematically examines four critical parameters of standard DD-PCR. Specifically, the study determined the optimal annealing temperature, elongation time, dNTP concentration, and arbitrary primer concentration. By usi...

Differentiation of Virulent and Non-Virulent Newcastle Disease Virus Isolates Using RT-PCR

Newcastle disease is one of the main concerns of poultry farmers. Detection of virulent strains of Newcastle disease virus (NDV) has a great impact on control measures against the disease. In this study RT-PCR was optimized in high sensitivity in order to differentiate the virulent from non-virulent NDV isolates directly in tissue homogenates. The vaccinal NDV strain and known field isolates we...

Inhibition of PCR amplification by a point mutation downstream of a primer.

A T-->C point mutation is shown to specifically inhibit PCR amplification when compared to wild-type controls in exon H of the factor IX gene. Multiple primers of different lengths and locations were designed to examine this phenomenon. The experiments suggest that poor annealing and/or extension from the downstream primer are responsible for the observed inhibition and that the mutation can ex...

Use of novel downstream primers for differential display RT-PCR.

The polymerase chain reaction (PCR)-based mRNA differential display (3) has been widely used for identifying differentially expressed mRNA in a variety of biological systems (4). mRNA differential display consists of two basic steps: (i) reverse transcription (RT) using a set of 3′-anchored primers, T12MN (M = G, A or C; N = G, A, T or C) and (ii) PCR amplification of cDNA fragments using an ar...

Identification of differentially regulated genes in bovine blastocysts using an annealing control primer system.

The identification of embryo-specific genes would provide insights into early embryonic development. However, the current methods employed to identify the genes that are expressed at a specific developmental stage are labor intensive and suffer from high rates of false positives. Here we employed a new and accurate reverse transcription-polymerase chain reaction (RT-PCR) technology that involve...
